And so therein lies my point… SC via an employer (not the MOD) therefore the employer has done the identity verification step, not the RAFAC. So I still fail to see why I need to do it again…

Only where operationally required and while they undertake SC Vetting according to JSP 440 Leaflet 5 Para 11.
very true, yet Leaflet 7 suggests only CTC is required. para 28 & 30
